Chromatin immunoprecipitations were performed with cross-linked chromatin from mouse liver tissue and either FoxO1 (C29H4) Rabbit mAb or Normal Rabbit IgG #2729 using SimpleChIP® Plus Enzymatic Chromatin IP Kit (Magnetic Beads) #9005. The enriched DNA was quantified by real-time PCR using SimpleChIP® Mouse Pdk4 Promoter Primers #31195, mouse Elk4 upstream primers and SimpleChIP® Mouse RPL30 Intron 2 Primers #7015. The amount of immunoprecipitated DNA in each sample is represented as signal relative to the total amount of input chromatin, which is equivalent to one.

Western Blotting Protocol

For western blots, incubate membrane with diluted primary antibody in 5% w/v BSA, 1X TBS, 0.1% Tween® 20 at 4°C with gentle shaking, overnight.

NOTE: Please refer to primary antibody product webpage for recommended antibody dilution.

A. Solutions and Reagents

From sample preparation to detection, the reagents you need for your Western Blot are now in one convenient kit: #12957 Western Blotting Application Solutions Kit

NOTE: Prepare solutions with reverse osmosis deionized (RODI) or equivalent grade water.

  1. 20X Phosphate Buffered Saline (PBS): (#9808) To prepare 1 L 1X PBS: add 50 ml 20X PBS to 950 ml dH2O, mix.
  2. 10X Tris Buffered Saline (TBS): (#12498) To prepare 1 L 1X TBS: add 100 ml 10X to 900 ml dH2O, mix.
  3. 1X SDS Sample Buffer: Blue Loading Pack (#7722) or Red Loading Pack (#7723) Prepare fresh 3X reducing loading buffer by adding 1/10 volume 30X DTT to 1 volume of 3X SDS loading buffer. Dilute to 1X with dH2O.
  4. 10X Tris-Glycine SDS Running Buffer: (#4050) To prepare 1 L 1X running buffer: add 100 ml 10X running buffer to 900 ml dH2O, mix.
  5. 10X Tris-Glycine Transfer Buffer: (#12539) To prepare 1 L 1X Transfer Buffer: add 100 ml 10X Transfer Buffer to 200 ml methanol + 700 ml dH2O, mix.
  6. 10X Tris Buffered Saline with Tween® 20 (TBST): (#9997) To prepare 1 L 1X TBST: add 100 ml 10X TBST to 900 ml dH2O, mix.
  7. Nonfat Dry Milk: (#9999).
  8. Blocking Buffer: 1X TBST with 5% w/v nonfat dry milk; for 150 ml, add 7.5 g nonfat dry milk to 150 ml 1X TBST and mix well.
  9. Wash Buffer: (#9997) 1X TBST.
  10. Bovine Serum Albumin (BSA): (#9998).
  11. Primary Antibody Dilution Buffer: 1X TBST with 5% BSA; for 20 ml, add 1.0 g BSA to 20 ml 1X TBST and mix well.
  12. Biotinylated Protein Ladder Detection Pack: (#7727).
  13. Blue Prestained Protein Marker, Broad Range (11-250 kDa): (#59329).
  14. Blotting Membrane and Paper: (#12369) This protocol has been optimized for nitrocellulose membranes. Pore size 0.2 µm is generally recommended.
  15. Secondary Antibody Conjugated to HRP: Anti-rabbit IgG, HRP-linked Antibody (#7074).
  16. Detection Reagent: SignalFire™ ECL Reagent (#6883).

B. Protein Blotting

A general protocol for sample preparation.

  1. Treat cells by adding fresh media containing regulator for desired time.
  2. Aspirate media from cultures; wash cells with 1X PBS; aspirate.
  3. Lyse cells by adding 1X SDS sample buffer (100 µl per well of 6-well plate or 500 µl for a 10 cm diameter plate). Immediately scrape the cells off the plate and transfer the extract to a microcentrifuge tube. Keep on ice.
  4. Sonicate for 10–15 sec to complete cell lysis and shear DNA (to reduce sample viscosity).
  5. Heat a 20 µl sample to 95–100°C for 5 min; cool on ice.
  6. Microcentrifuge for 5 min.
  7. Load 20 µl onto SDS-PAGE gel (10 cm x 10 cm).

    NOTE: Loading of prestained molecular weight markers (#59329, 10 µl/lane) to verify electrotransfer and biotinylated protein ladder (#7727, 10 µl/lane) to determine molecular weights are recommended.

  8. Electrotransfer to nitrocellulose membrane (#12369).

C. Membrane Blocking and Antibody Incubations

NOTE: Volumes are for 10 cm x 10 cm (100 cm2) of membrane; for different sized membranes, adjust volumes accordingly.

I. Membrane Blocking

  1. (Optional) After transfer, wash nitrocellulose membrane with 25 ml TBS for 5 min at room temperature.
  2. Incubate membrane in 25 ml of blocking buffer for 1 hr at room temperature.
  3. Wash three times for 5 min each with 15 ml of TBST.

II. Primary Antibody Incubation

  1. Incubate membrane and primary antibody (at the appropriate dilution and diluent as recommended in the product webpage) in 10 ml primary antibody dilution buffer with gentle agitation overnight at 4°C.
  2. Wash three times for 5 min each with 15 ml of TBST.
  3. Incubate membrane with Anti-rabbit IgG, HRP-linked Antibody (#7074 at 1:2000) and anti-biotin, HRP-linked Antibody (#7075 at 1:1000–1:3000) to detect biotinylated protein markers in 10 ml of blocking buffer with gentle agitation for 1 hr at room temperature.
  4. Wash three times for 5 min each with 15 ml of TBST.
  5. Proceed with detection (Section D).

D. Detection of Proteins

Directions for Use:

  1. Wash membrane-bound HRP (antibody conjugate) three times for 5 minutes in TBST.
  2. Prepare 1X SignalFire™ ECL Reagent (#6883) by diluting one part 2X Reagent A and one part 2X Reagent B (e.g. for 10 ml, add 5 ml Reagent A and 5 ml Reagent B). Mix well.
  3. Incubate substrate with membrane for 1 minute, remove excess solution (membrane remains wet), wrap in plastic and expose to X-ray film.

* Avoid repeated exposure to skin.

Protocol Id: 10

Immunoprecipitation for Native Proteins

This protocol is intended for immunoprecipitation of native proteins utilizing Protein A agarose beads for analysis by western immunoblot or kinase activity.

A. Solutions and Reagents

NOTE: Prepare solutions with reverse osmosis deionized (RODI) or equivalent grade water.

  1. 20X Phosphate Buffered Saline (PBS): (#9808) To prepare 1 L of 1X PBS, add 50 ml 20X PBS to 950 ml dH2O, mix.
  2. 10X Cell Lysis Buffer: (#9803) To prepare 10 ml of 1X cell lysis buffer, add 1 ml cell lysis buffer to 9 ml dH2O, mix.

    NOTE: Add 1 mM PMSF (#8553) immediately prior to use.

  3. 3X SDS Sample Buffer: Blue Loading Pack (#7722) or Red Loading Pack (#7723) Prepare fresh 3X reducing loading buffer by adding 1/10 volume 30X DTT to 1 volume of 3X SDS loading buffer.
  4. Protein A Agarose Beads: (#9863).
  5. 10X Kinase Buffer (for kinase assays): (#9802) To Prepare 1 ml of 1X kinase buffer, add 100 µl 10X kinase buffer to 900 µl dH2O, mix.
  6. ATP (10 mM) (for kinase assays): (#9804) To prepare 0.5 ml of ATP (200 µM), add 10 µl ATP (10 mM) to 490 µl 1X kinase buffer.

B. Preparing Cell Lysates

  1. Aspirate media. Treat cells by adding fresh media containing regulator for desired time.
  2. To harvest cells under nondenaturing conditions, remove media and rinse cells once with ice-cold 1X PBS.
  3. Remove PBS and add 0.5 ml ice-cold 1X cell lysis buffer to each plate (10 cm) and incubate on ice for 5 min.
  4. Scrape cells off the plate and transfer to microcentrifuge tubes. Keep on ice.
  5. Sonicate on ice three times for 5 sec each.
  6. Microcentrifuge for 10 min at 4°C, 14,000 x g and transfer the supernatant to a new tube. The supernatant is the cell lysate. If necessary, lysate can be stored at -80°C.

C. Immunoprecipitation

Cell Lysate Pre-Clearing (Optional)

  1. Vortex to mix beads.
  2. Add 10–30 µl of 50% Protein A agarose bead slurry to 200 µl cell lysate at 1 mg/ml.
  3. Incubate with rotation at 4°C for 30–60 min.
  4. Microcentrifuge for 10 min at 4°C. Transfer the supernatant to a fresh tube.
  5. Proceed to immunoprecipitation below.

Immunoprecipitation

IMPORTANT: Appropriate isotype controls are highly recommended in order to show specific binding in your primary antibody immunoprecipitation. Use Normal Rabbit IgG #2729 for rabbit polyclonal primary antibodies, Rabbit (DA1E) mAb IgG XP® Isotype Control #3900 for rabbit monoclonal primary antibodies, Mouse (G3A1) mAb IgG1 Isotype Control #5415 for mouse monoclonal IgG1 primary antibodies, Mouse (E5Y6Q) mAb IgG2a Isotype Control #61656 for mouse monoclonal IgG2a primary antibodies, Mouse (E7Q5L) mAb IgG2b Isotype Control #53484 for mouse monoclonal IgG2b primary antibodies, and Mouse (E1D5H) mAb IgG3 Isotype Control #37988 for mouse monoclonal IgG3 primary antibodies. Isotype controls should be concentration matched and run alongside the primary antibody samples.

  1. Add primary antibody (at the appropriate dilution as recommended in the product datasheet) to 200 µl cell lysate at 1 mg/ml. Incubate with rotation overnight at 4°C.
  2. Add protein A agarose (10–30 µl of 50% bead slurry). Incubate with rotation for 1–3 hr at 4°C.
  3. Microcentrifuge for 30 sec at 4°C. Wash pellet five times with 500 µl of 1X cell lysis buffer. Keep on ice between washes.
  4. Proceed to sample analysis by western immunoblotting or kinase activity (section D).

D. Sample Analysis

Proceed to one of the following specific set of steps.

For Analysis by Western Immunoblotting

  1. Resuspend the pellet with 20 µl 3X SDS sample buffer. Vortex, then microcentrifuge for 30 sec at 14,000 x g.
  2. Heat the sample to 95–100°C for 2-5 min and microcentrifuge for 1 min at 14,000 x g.
  3. Load the sample (15–30 µl) on a 4–20% gel for SDS-PAGE.
  4. Analyze sample by western blot (see Western Immunoblotting Protocol).

NOTE: When using primary antibodies produced in rabbit to detect proteins with a molecular weight in the range of 50 kDa, we recommend using Mouse Anti-Rabbit IgG (Light-Chain Specific) (D4W3E) mAb (#45262) or Mouse Anti-Rabbit IgG (Conformation Specific) (L27A9) mAb (#3678) (or HRP conjugate #5127) as a secondary antibody to minimize interference produced by denatured rabbit heavy chain. For proteins with a molecular weight in the range of 25 kDa, Mouse Anti-Rabbit IgG (Conformation Specific) (L27A9) mAb (#3678) (or HRP conjugate #5127) is recommended to minimize interference produced by denatured mouse light chain.

When using primary antibodies produced in mouse to detect proteins with a molecular weight in the range of 50 kDa, we recommend using Rabbit Anti-Mouse IgG (Light Chain Specific) (D3V2A) mAb (HRP Conjugate) (#58802) as a secondary antibody to minimize interference produced by denatured mouse heavy chain.

For Analysis by Kinase Assay

  1. Wash pellet twice with 500 µl 1X kinase buffer. Keep on ice.
  2. Suspend pellet in 40 µl 1X kinase buffer supplemented with 200 µM ATP and appropriate substrate.
  3. Incubate for 30 min at 30°C.
  4. Terminate reaction with 20 µl 3X SDS sample buffer. Vortex, then microcentrifuge for 30 sec.
  5. Transfer supernatant containing phosphorylated substrate to another tube.
  6. Heat the sample to 95–100°C for 2–5 min and microcentrifuge for 1 min at 14,000 x g.
  7. Load the sample (15–30 µl) on SDS-PAGE (4–20%).

Immunohistochemistry (Paraffin)

A. Solutions and Reagents

NOTE: Prepare solutions with reverse osmosis deionized (RODI) or equivalent grade water.

  1. Xylene.
  2. Ethanol, anhydrous denatured, histological grade (100% and 95%).
  3. Deionized water (dH2O).
  4. Hematoxylin (optional).
  5. Wash Buffer:
    1. 1X Tris Buffered Saline with Tween® 20 (TBST): To prepare 1L 1X TBST add 100 ml 10X Tris Buffered Saline with Tween® 20 (#9997) to 900 ml dH20, mix.
  6. SignalStain® Antibody Diluent (#8112).
  7. 1X Citrate Unmasking Solution: To prepare 250 mL of 1X citrate unmasking solution, dilute 25 ml of SignalStain® Citrate Unmasking Solution (10X) (#14746) with 225 mL of dH2O.
  8. 3% Hydrogen Peroxide: To prepare 100 ml, add 10 ml 30% H2O2 to 90 ml dH2O.
  9. Blocking Solution: TBST/5% Normal Goat Serum or 1X Animal-Free Blocking Solution.
    1. TBST/5% Normal Goat Serum: to 5 ml 1X TBST, add 250 µl Normal Goat Serum (#5425).
    2. 1X Animal-Free Blocking Solution: to 4 mL of dH2O add 1 ml of Animal-Free Blocking Solution (5X) (#15019).
  10. Detection System: SignalStain® Boost IHC Detection Reagents (HRP, Rabbit #8114).
  11. Substrate: SignalStain® DAB Substrate Kit (#8059).
  12. Hematoxylin: Hematoxylin (#14166).
  13. Mounting Medium: SignalStain® Mounting Medium (#14177).

B. Deparaffinization/Rehydration

NOTE: Do not allow slides to dry at any time during this procedure.

  1. Deparaffinize/hydrate sections:
    1. Incubate sections in three washes of xylene for 5 min each.
    2. Incubate sections in two washes of 100% ethanol for 10 min each.
    3. Incubate sections in two washes of 95% ethanol for 10 min each.
  2. Wash sections two times in dH2O for 5 min each.

C. Antigen Unmasking

For Citrate: Heat slides in a microwave submersed in 1X citrate unmasking solution until boiling is initiated; follow with 10 min at a sub-boiling temperature (95°-98°C). Cool slides on bench top for 30 min.

D. Staining

  1. Wash sections in dH2O three times for 5 min each.
  2. Incubate sections in 3% hydrogen peroxide for 10 min.
  3. Wash sections in dH2O two times for 5 min each.
  4. Wash sections in wash buffer for 5 min.
  5. Block each section with 100–400 µl of preferred blocking solution for 1 hr at room temperature.
  6. Remove blocking solution and add 100–400 µl primary antibody diluted in SignalStain® Antibody Diluent (#8112) to each section. Incubate overnight at 4°C.
  7. Equilibrate SignalStain® Boost Detection Reagent (HRP, Rabbit #8114) to room temperature.
  8. Remove antibody solution and wash sections with wash buffer three times for 5 min each.
  9. Cover section with 1–3 drops SignalStain® Boost Detection Reagent (HRP, Rabbit #8114) as needed. Incubate in a humidified chamber for 30 min at room temperature.
  10. Wash sections three times with wash buffer for 5 min each.
  11. Add 1 drop (30 µl) SignalStain® DAB Chromogen Concentrate to 1 ml SignalStain® DAB Diluent and mix well before use.
  12. Apply 100–400 µl SignalStain® DAB to each section and monitor closely. 1–10 min generally provides an acceptable staining intensity.
  13. Immerse slides in dH2O.
  14. If desired, counterstain sections with hematoxylin (#14166).
  15. Wash sections in dH2O two times for 5 min each.
  16. Dehydrate sections:
    1. Incubate sections in 95% ethanol two times for 10 sec each.
    2. Repeat in 100% ethanol, incubating sections two times for 10 sec each.
    3. Repeat in xylene, incubating sections two times for 10 sec each.
  17. Mount sections with coverslips and mounting medium (#14177).

Immunofluorescence (Immunocytochemistry)

A. Solutions and Reagents

Achieve higher quality immunofluorescent images using the efficient and cost-effective, pre-made reagents in our #12727 Immunofluorescence Application Solutions Kit

NOTE: Prepare solutions with reverse osmosis deionized (RODI) or equivalent grade water.

  1. 20X Phosphate Buffered Saline (PBS): (9808) To prepare 1L 1X PBS: add 50 ml 20X PBS to 950 ml dH2O, mix. Adjust pH to 8.0.
  2. Formaldehyde: 16%, methanol free, Polysciences, Inc. (cat# 18814), use fresh and store opened vials at 4°C in dark, dilute in 1X PBS for use.
  3. Blocking Buffer (1X PBS / 5% normal serum / 0.3% Triton™ X-100): To prepare 10 ml, add 0.5 ml normal serum from the same species as the secondary antibody (e.g., Normal Goat Serum (#5425)) and 0.5 mL 20X PBS to 9.0 mL dH2O, mix well. While stirring, add 30 µl Triton™ X-100.
  4. Antibody Dilution Buffer (1X PBS / 1% BSA / 0.3% Triton X-100): To prepare 10 ml, add 30 µl Triton™ X-100 to 10 ml 1X PBS. Mix well then add 0.1 g BSA (9998), mix.
  5. Recommended Fluorochrome-conjugated Anti-Rabbit secondary antibodies:

  6. Prolong® Gold AntiFade Reagent (#9071), Prolong® Gold AntiFade Reagent with DAPI (#8961).

B. Specimen Preparation - Cultured Cell Lines (IF-IC)

NOTE: Cells should be grown, treated, fixed and stained directly in multi-well plates, chamber slides or on coverslips.

  1. Aspirate liquid, then cover cells to a depth of 2–3 mm with 4% formaldehyde diluted in 1X PBS.

    NOTE: Formaldehyde is toxic, use only in a fume hood.

  2. Allow cells to fix for 15 min at room temperature.
  3. Aspirate fixative, rinse three times in 1X PBS for 5 min each.
  4. Proceed with Immunostaining (Section C).

C. Immunostaining

NOTE: All subsequent incubations should be carried out at room temperature unless otherwise noted in a humid light-tight box or covered dish/plate to prevent drying and fluorochrome fading.

  1. Block specimen in Blocking Buffer for 60 min.
  2. While blocking, prepare primary antibody by diluting as indicated on product webpage in Antibody Dilution Buffer.
  3. Aspirate blocking solution, apply diluted primary antibody.
  4. Incubate overnight at 4°C.
  5. Rinse three times in 1X PBS for 5 min each.
  6. Incubate specimen in fluorochrome-conjugated secondary antibody diluted in Antibody Dilution Buffer for 1–2 hr at room temperature in the dark.
  7. Rinse three times in 1X PBS for 5 min each.
  8. Coverslip slides with Prolong® Gold Antifade Reagent (#9071) or Prolong® Gold Antifade Reagent with DAPI (#8961).
  9. For best results, allow mountant to cure overnight at room temperature. For long-term storage, store slides flat at 4°C protected from light.

Flow Cytometry, Methanol Permeabilization Protocol for Rabbit Antibodies

A. Solutions and Reagents

All reagents required for this protocol may be efficiently purchased together in our Intracellular Flow Cytometry Kit (Methanol) #13593, or individually using the catalog numbers listed below.

NOTE: Prepare solutions with reverse osmosis deionized (RODI) or equivalent grade water.

  1. 1X Phosphate Buffered Saline (PBS): To prepare 1 L 1X PBS: add 100 ml 10X PBS (#12528) to 900 ml water mix.
  2. 4% Formaldehyde, Methanol-Free (#47746)
  3. 100% Methanol (#13604): Chill before use
  4. Antibody Dilution Buffer: Purchase ready-to-use Flow Cytometry Antibody Dilution Buffer (#13616), or prepare a 0.5% BSA PBS buffer by dissolving 0.5 g Bovine Serum Albumin (BSA) (#9998) in 100 ml 1X PBS. Store at 4°C.

B. Fixation

NOTE: Adherent cells or tissue should be dissociated and in single-cell suspension prior to fixation.

NOTE: Optimal centrifugation conditions will vary depending upon cell type and reagent volume. Generally, 150-300g for 1-5 minutes will be sufficient to pellet the cells.

NOTE: If using whole blood, lyse red blood cells and wash by centrifugation prior to fixation.

NOTE: Antibodies targeting CD markers or other extracellular proteins may be added prior to fixation if the epitope is disrupted by formaldehyde and/or methanol. The antibodies will remain bound to the target of interest during the fixation and permeabilization process. However, note that some fluorophores (including PE and APC) are damaged by methanol and thus should not be added prior to permeabilization. Conduct a small-scale experiment if you are unsure.

  1. Pellet cells by centrifugation and remove supernatant.
  2. Resuspend cells in approximately 100 µl 4% formaldehyde per 1 million cells. Mix well to dissociate pellet and prevent cross-linking of individual cells.
  3. Fix for 15 min at room temperature (20-25°C).
  4. Wash by centrifugation with excess 1X PBS. Discard supernatant in appropriate waste container. Resuspend cells in 0.5-1 ml 1X PBS. Proceed to Permeabilization step.
    1. Alternatively, cells may be stored overnight at 4°C in 1X PBS.

C. Permeabilization

  1. Permeabilize cells by adding ice-cold 100% methanol slowly to pre-chilled cells, while gently vortexing, to a final concentration of 90% methanol.
  2. Permeabilize for a minimum of 10 min on ice.
  3. Proceed with immunostaining (Section D) or store cells at -20°C in 90% methanol.

D. Immunostaining

NOTE: Count cells using a hemocytometer or alternative method.

  1. Aliquot desired number of cells into tubes or wells. (Generally, 5x105 to 1x106 cells per assay.)
  2. Wash cells by centrifugation in excess 1X PBS to remove methanol. Discard supernatant in appropriate waste container. Repeat if necessary.
  3. Resuspend cells in 100 µl of diluted primary antibody, prepared in Antibody Dilution Buffer at a recommended dilution or as determined via titration.
  4. Incubate for 1 hr at room temperature.
  5. Wash by centrifugation in Antibody Dilution Buffer or 1X PBS. Discard supernatant. Repeat.
  6. Resuspend cells in 100 µl of diluted fluorochrome-conjugated secondary antibody (prepared in Antibody Dilution Buffer at the recommended dilution).
  7. Incubate for 30 min at room temperature. Protect from light.
  8. Wash by centrifugation in Antibody Dilution Buffer or 1X PBS. Discard supernatant. Repeat.
  9. Resuspend cells in 200-500 µl of 1X PBS and analyze on flow cytometer.

I. 组织交联和样品制备

在开始之前:

  • 取出并预热 200X Protease Inhibitor Cocktail (PIC) 和 10X Glycine Solution。确保 PIC 完全解冻。

A. 交联

  1. 称重新鲜或冷冻的组织样品。每次免疫沉淀法使用 25 mg 组织进行实验(一次实验至少需要 75 mg 组织以包含阳性和阴性对照)。
  2. 将组织样品置于 60 mm 或 100 mm 培养皿中并用干净的解剖刀或剃须刀片切碎。将培养皿放在冰上。重要的是将组织置于低温下以防止蛋白质降解。
  3. 将切碎的组织转移至 15 ml 锥形试管。
  4. 对于每 25 mg 组织,添加 1 ml PBS+ PIC 到锥形试管。
  5. 为了使蛋白质与 DNA 交联,向每 1 ml PBS + PIC 中添加 45μl 37% 甲醛并在室温下振摇 20 分钟。甲醛最终浓度是 1.5%。

B. 使用 BD Biosciences 的 Medimachine(部件号 340587)离散组织

  1. 切去 1000 μL 移液器吸头的末端以扩大开口,用以转移组织块。
  2. 将 1 ml 重悬于 PBS + PIC 中的组织转移到 50 mm Medicone(部件号 340592)的顶部室。
  3. 根据制造商的说明,研磨组织 2 分钟。
  4. 使用 1 ml 注射器和 18 号钝头针,从 Medicone 的底部室收集细胞悬液。将细胞悬液转移至 15 ml 锥形试管并置于冰上。
  5. 重复步骤 2 至 4,直到全部组织均处理成均匀悬液。

C. 使用 Dounce 匀浆器离散组织

  2. 敲击 20-25 次离散组织小片。用显微镜检查单细胞悬液(可选)。
  3. 将细胞悬液转移至 15 ml 锥形试管并置于台式离心机中在 4℃ 下以 2,000 x g 离心 5 分钟。
  4. 从细胞移除上清液,紧接着进行胞核制备和染色质消化(第三部分)。

II. 细胞培养物交联和样品制备

为达到最佳染色质免疫沉淀法结果,每次免疫沉淀法使用大约 4 X 106 细胞进行实验(至少需要 12 X 106 个细胞以包含阳性和阴性对照)。对于 Hela 细胞,一次免疫沉淀相当于 15 cm 培养皿所含细胞(在 20 ml 生长培养基中的融合度为 90%)的一半。要进行染色质消化和浓度分析,应当处理一份额外样品(第四部分)。因为每种细胞类型都不相同,我们推荐您在实验中准备一盘额外的细胞,通过使用血球仪或细胞计数器确定细胞的数量。

在开始之前

(!) 所有缓冲液体积应根据使用的 15 cm 组织培养皿(或 20 ml 悬浮细胞)数量按比例增加。

  • 取出并预热 200X Protease Inhibitor Cocktail (PIC) #7012 和 10X Glycine Solution #7005。确保 PIC 完全解冻。

III. 胞核制备和染色质消化

在开始之前

(!) 所有缓冲液的用量都应按照实验中 IP 制备物的数量成比例的增加。

  • 取出并预热 200X Protease Inhibitor Cocktail (PIC) #7012。使用前确保它完全融化。
  • 配制 1 M DTT (192.8 mg DTT #7016 + 1.12 ml dH2O)。确保 DTT 晶体完全溶解。

    (!!) 重要提示:一旦溶解,将 1 M DTT 置于 -20℃ 下存放。

  • 取出并加热 10X ChIP Buffer #7008 并确保 SDS 完全溶解。
  • 对于每份 IP 制备物,制备 1 ml 1X 缓冲液 A(250 μl 4X Buffer A #7006 + 750 μl 水) + 0.5 μl 1M DTT + 5 μl 200X PIC 并置于冰上。
  • 对于每份 IP 制备物,制备 1.1 ml 1X 缓冲液 B(275 μl 4X Buffer B #7007 + 825 μl 水) + 0.55 μl 1M DTT 并置于冰上。
  • 对于每份 IP 制备物,制备 100 μl 1X ChIP 缓冲液(10 μl 10X ChIP Buffer #7008 + 90 μl 水)+ 0.5 μl 200X PIC 并置于冰上。
  1. 对于每份 IP 制备物,将细胞重悬于 1 ml 冰冷的 1X 缓冲液 A + DTT + PIC 中。在冰上孵育 10 分钟。每 3 分钟颠倒试管混匀。
  2. 将细胞置于台式离心机中,在 4℃ 下以 2,000 x g 的速度离心 5 分钟从而沉淀胞核。对于每份 IP 制备物,移除上清液并将沉淀物重悬于 1 ml 冰冷的 1X 缓冲液 B + DTT 中。对于每份 IP 制备物,重复离心,移除上清液并将沉淀物重悬于 100 μl 1X 缓冲液 B + DTT。将样品转移至 1.5 ml 微量离心管,直至每支试管共装有 1 ml 样品。
  3. 向每份 IP 制备物中添加 0.5 μl Micrococcal Nuclease #10011,通过翻转离心管数次进行混合并且在 37℃ 下孵育 20 分钟,同时频繁搅拌,以使 DNA 消化成大约 150-900 bp 的长度。每 3 至 5 分钟翻转进行混合。对于各种组织和细胞系(参见附录 B),可能需要通过预实验确定将 DNA 消化成最佳长度所需 Micrococcal Nuclease 的量。用 0.5 μl Micrococcal Nuclease/4 x 106 个 Hela 细胞消化的胞核和用 0.5 μl Micrococcal Nuclease/25 mg 组织消化的小鼠肝组织产生了适当长度的 DNA 片段。
  4. 向每份 IP 制备物中添加 10 μl 0.5 M EDTA #7011 并将离心管置于冰上 1-2 分钟以终止消化。
  5. 置于微量离心机中,在 4℃ 下以 16,000 x g 离心 1 分钟,使胞核沉淀,并移除上清液。
  6. 对于每份 IP 制备物,将胞核沉淀物重悬于 100 μl 1X ChIP 缓冲液 + PIC 中并在冰上孵育 10 分钟。
  7. 对于每支 1.5 ml 微量离心管,用几个脉冲对至多 500 μl 裂解物进行声波处理,以破坏胞核膜。脉冲间隔将样品置于湿冰上孵育 30 秒。可以通过在光学显微镜下观察声波处理前后的胞核,确定完全裂解胞核所需的最佳条件。通过使用设置为 6 且配有 1/8 英寸探头的 VirTis Virsonic 100 Ultrasonic Homogenizer/Sonicator,Hela 胞核在 3 组 20 秒脉冲之后完全裂解。或者,可以通过将裂解物置于 Dounce 匀浆器中搅匀 20 次,裂解胞核;但是,裂解可能不完全。
  8. 在 4°C 下用微量离心机以 9,400 x g 的离心力离心分离 10 分钟来使裂解物变澄清。
  9. 将上清液转移至新试管。(安全停止) 这是交联的染色质制备物,应当置于 -80 ℃ 下贮存直至进一步使用。取出 50 μl 染色质制备物进行染色质消化和浓度分析(第四部分)。这份 50 µl 的样本可以在 -20°C 下过夜保存。

IV. 染色质消化和浓度分析(建议的步骤)

  1. 向 50 μl 染色质样品(在第三部分的步骤 9 中制备)中添加 100 μl 无核酸酶水、6 μl 5M NaCl #7010 和 2 μl RNAse A #7013。涡旋混合,并在 37℃ 下孵育样品 30 分钟。
  2. 向每份经 RNAse A 消化的样品中添加 2 μl Proteinase K。摇晃混匀并在 65℃ 孵育样品 2 小时。
  3. 按第七部分中所述的步骤,使用 DNA 纯化离心柱从样品中纯化 DNA。(安全停止)DNA 样本在 -20°C 条件下最多可保存 6 个月。
  4. 在纯化 DNA 后,取出 10 μl 样品并将其与 100 bp DNA 标准品置于 1% 琼脂糖凝胶上进行电泳以确定 DNA 片段的大小。应当将 DNA 消化成大约 150-900 bp 的长度(1 至 5 个核小体)。
  5. 为确定 DNA 浓度,将 2μl 纯化的 DNA 转移至 98 μl 无核酸酶水,以获得 50 倍稀释度并读取 OD260 值。DNA 浓度(以 μg/ml 计)为 OD260 x 2,500。最理想的 DNA 浓度应介于 50 和 200 µg/ml 之间。

注意:为了获得最佳的 ChIP 结果,适宜大小和合适浓度的染色质非常关键。染色质过度消化可能会在 PCR 定量时削弱信号。染色质消化不充分可能导致背景信号增加和分辨率降低。向 IP 中添加染色质过少可能导致在 PCR 定量时信号削弱。优化染色质消化的实验步骤可以在附录 B 中找到。

五、染色质免疫沉淀法

为了获得最佳的 ChIP 结果,每次免疫沉淀使用大约 5 至 10 μg 消化的交联染色质(如第四部分中所测定)。这应当和来自 25 mg 分散的组织或 4 x 106 个组织培养细胞的单一 100μl IP 制备物大致相等。在添加抗体之前,通常将 100μl 消化的染色质稀释到 400μl 1X ChIP 缓冲液中。但是,如果每次 IP 需要 100 μl 以上的染色质,则交联的染色质制备物不需要按照下述方法进行稀释。可以直接向未稀释的染色质制备物中添加抗体以对染色质复合体进行免疫沉淀测试。

  • 制备高盐洗液:每次免疫沉淀法使用 1 ml 1X ChIP 缓冲液(100 µl 10X ChIP 缓冲液 #7008 + 900 µl 水) + 70 µl 5M NaCl #7010 在室温下储存直至使用。
  1. 在一支试管中,制备足量的 1X ChIP 缓冲液,以稀释消化的染色质,达到免疫沉淀所需的数量:每次免疫沉淀法需使用 400 µl 的 1X ChIP 缓冲液(40 µl 的 10X ChIP 缓冲液 + 360 µl 水)+ 2 µl 200X PIC。当确定免疫沉淀次数时,记得纳入阳性对照样品 Histone H3 (D2B12) XP® Rabbit mAb #4620 和阴性对照样品 Normal Rabbit IgG Antibody #2729。将混合物置于冰上。

  3. 取出 10 μl 稀释的染色质样品并将其转移至微量离心管。这将作为 2% 样品输入对照,该样品在后续使用之前可以置于 -20℃ 下贮存(第六部分的步骤 1 )。
  4. 对于每次免疫沉淀,将 500 μl 稀释的染色质转移至 1.5 ml 微量离心管并添加免疫沉淀抗体。每次 IP 需要的抗体量不定而且应当由使用者确定。对于阳性对照 Histone H3 (D2B12) XP® Rabbit mAb #4620,向 IP 样品中添加 10 μl。对于阴性对照 Normal Rabbit IgG #2729,向 IP 样品中添加 1μl (1 μg) 至 2 μl (2 μg)。如果使用 Cell Signaling Technology 的抗体,请参考数据手册或产品网页上列出的推荐稀释比例,并根据 Cell Signaling 抗体浓度计算 IgG 抗体的量 (µg) 作为阴性对照,这样才能公正的比较。将 IP 样品在 4℃ 下转动孵育 4 小时至过夜。

    注意:Cell Signaling Technology 抗体在每份处于 1 和 2 ug 之间 IP 样品会取得最佳效果。当存在多份不同浓度的样品时,最好使阴性对照 Normal Rabbit IgG #2729 与最高抗体浓度相匹配。

  5. 轻轻涡旋混合,重悬 ChIP-Grade Protein G Magnetic Beads #9006。立即向每 IP 反应中添加 30 μl Protein G Magnetic Beads 并在 4°C 下转动孵育 2 小时。
  6. 将试管置于 Magnetic Separation Rack #7017 上,使每次免疫沉淀中的 Protein G Magnetic Beads 沉淀。等待 1 至 2 分钟直到溶液澄清,然后小心地移除上清液。
  7. 向微珠中添加 1 ml 低盐洗液,对 Protein G Magnetic Beads 进行洗涤,然后在 4°C 下转动孵育 5 分钟。再重复步骤 6 和 7 两次,以确保总共进行 3 次低盐洗涤。

  7. 立即进入第七部分。(安全停止) 或者,样本在 -20°C 条件下最多可保存 4 天。然而,为了避免形成沉淀物,确保在添加 DNA Binding Buffer #10007 之前,将样品加热到室温(第七部分,步骤 1)。

VII. 使用离心柱纯化 DNA

在开始之前

  • (!!) 使用前向 DNA Wash Buffer #10008 中添加 24 ml 乙醇 (96-100%)。此操作仅需在第一次DNA纯化前进行。
  • 对于第五部分制备的每份 DNA 样品,取出一支 DNA 纯化收集管 #10010。
  1. 向每份 DNA 样品中添加 750 μl DNA Binding Buffer #10007 并短暂涡旋混合。

  6. 向收集管的离心柱中添加 750 μl DNA Wash Buffer #10008。
  7. 用离心机以 18,500 x g 离心 30 秒。
  8. 从收集管取出离心柱并丢弃液体。离心柱再放入收集管中。
  9. 用离心机以 18,500 x g 离心 30 秒。
  10. 丢弃收集管和液体。保留离心柱。
  11. 向每个离心柱中添加 50 μl DNA Elution Buffer #10009 并将其置于洁净的 1.5 ml 微量离心管中。
  12. 用微量离心机以 18,000 x g 的离心力离心分离 30 秒,以洗脱 DNA。

八、用 PCR 定量 DNA

建议

  • 使用带滤嘴的移液器吸头,从而最大限度地减少污染风险。
  • 试剂盒中所含的对照引物专门用于人或小鼠 RPL30 基因(#7014 + #7015)并且可以用于标准 PCR 或实时荧光定量 PCR。如果使用者进行的是另一个物种的 ChIP,则建议使用者针对 DNA 设计适宜的特异性引物并确定最佳的 PCR 条件。
  • 建议使用热启动 Taq 聚合酶以最大限度降低非特异性 PCR 产物的风险。
  • PCR 引物选择至关重要。应当严格遵循以下标准设计引物:
引物长度: 24 个核苷酸
最佳 Tm: 60℃
最佳 GC: 50%
扩增子尺寸: 150 至 200 bp(标准 PCR)
80 至 160 bp(实时荧光定量 PCR)

标准 PCR 方法

  1. 根据待分析样品的数量,标记适宜数量的 0.2 ml PCR 管。这些样品应当包括 2% 样品输入对照、阳性对照组蛋白 H3 样品、阴性对照 Normal Rabbit IgG 样品,和未加入 DNA 的试管以排除 DNA 污染。
  2. 向每支管中添加 2 μl 相应的 DNA 样品。
  3. 按下文所述的步骤制备主反应混合物,配置时多配置两个样本的试剂以弥补分管时的体积损耗。向每支反应管中添加 18 μl 主混合物。

  1. 从每支反应管中取出 10 μl PCR 产物,使其与 100 bp DNA 标准品同时进行 2% 琼脂糖凝胶或 10% 聚丙烯酰胺凝胶电泳,以进行分析。人 RPL30 #7014小鼠 RPL30 #7015 的 PCR 产物预期大小分别是 161 bp 和159 bp。

实时定量 PCR 方法

  1. 标记适当数量、兼容待用 PCR 仪型号的 PCR 管或 PCR 平板。PCR 反应应当包括阳性对照组蛋白 H3 样品、阴性对照 Normal Rabbit IgG 样品、监控 DNA 污染的不含 DNA 模板的试管和 2% 输入对照组染色质 DNA 的连续稀释物(未稀释、1:5、1:25、1:125),以生成标准曲线并测定扩增效率。
  2. 向 PCR 平板上的每只管或每个孔中添加 2 μl 相应的 DNA 样品。
  3. 按下文所述的步骤制备主反应混合物。额外足量配置两个反应的试剂以弥补分管时的体积损失。向每支 PCR 反应管或每个孔中添加 18 μl 反应混合物。(安全停止)如有必要用铝箔纸盖住平板以避光,并在 4°C 下最多保存 4 小时或在 -20°C 下过夜,直到机器可以使用。

九、NG-Sequencing文库构建

用这种试剂盒制备的免疫富集的 DNA 样品可用于 ChIP-seq 。要构建下游 NG 测序用 DNA 文库,请使用与您的下游测序平台相容的 DNA 文库制备实验步骤或试剂盒。对于 Illumina® 平台上测序,我们建议使用 DNA Library Prep Kit for Illumina® (ChIP-seq, CUT&RUN) #56795 及其相关索引引物 Multiplex Oligos for Illumina® (Single Index Primers) (ChIP-seq, CUT&RUN) #29580Multiplex Oligos for Illumina® (Dual Index Primers) (ChIP-seq, CUT&RUN) #47538

建议:

  • 对于转录因子或辅因子 ChIP-seq,使用至少 5 ng ChIP 富集的 DNA 和 10 个 PCR 循环扩增衔接子连接的 DNA。
  • 对于总组蛋白和组蛋白修饰或样品输入对照,开始时使用至少 50ng ChIP 富集的 DNA 和 6 个 PCR 循环扩增衔接子连接的 DNA。
  • 要对全部靶标类型的 ChIP-富集的 DNA 构建文库,需对衔接子连接的 DNA 进行纯化,但无需进行大小选择。
  • 在构建 DNA 文库之后,使用 Agilent High Sensitivity DNA Kit (Agilent Technologies,货号:G2938-90322)或通过与 50-100 ng DNA 在 2% 琼脂糖 TAE 凝胶上进行琼脂糖凝胶电泳,来检验 DNA 文库中衔接子二聚体(约 140 bp)是否存在。如果 DNA 文库中存在衔接子二聚体,则重复 PCR 扩增材料的纯化。
  • 也可通过对已知阳性和阴性靶基因座使用 qPCR 和引物组来确认文库的质量。与阴性引物相比,阳性引物对仍然应当产生相同的高信号,如原始 qPCR 分析 ChIP 富集的 DNA 时所见。
  • 完成最终的纯化和质量检验后,制备浓度为 2-10 nM 的最终纯化文库样品以用于高通量测序。

附录 A:预期的染色质产量

从组织样品收获交联的染色质时,组织类型之间的染色质产率可能显著不同。右表显示了用 25 mg 组织(类似于 4 x 106 个 Hela 细胞)制备的染色质预期产率和预期 DNA 浓度的范围,该产率和浓度按实验步骤第四部分的方法测定。对于每种组织类型,使用 Medimachine (BD Biosciences) 或 Dounce 匀浆器离散获得了相似数量的染色质。但是,与用通过 Dounce 匀浆器离散的组织制备和处理的染色质相比,用通过 Medimachine 离散的组织制备和处理的染色质通常具有更高的 IP 效率。强烈推荐 Dounce 匀浆器用于离散脑组织,原因是 Medimachine 无法将脑组织充分分离成单细胞悬液。为了获得最佳的 ChIP 结果,我们建议每次免疫沉淀使用 5 至 10 μg 消化的交联染色质,因此,对于某些组织,每次免疫沉淀可能需要收获超过 25 mg。

附录 B:染色质消化的优化

将交联的染色质 DNA 消化成 150-900 个碱基对长度的最佳条件高度取决于 Micrococcal Nuclease 对消化中所用组织量或细胞数目的比率。以下是确定特定组织或细胞类型的最佳消化条件的实验步骤。

  1. 如第一、二和三部分中所述,从125 mg 组织或 2 X 107 个细胞(等同于 5 份 IP 制备物)制备交联的胞核。在第三部分的步骤 2 之后停止,并如下所述继续。
  2. 将 100 μl 胞核制备物转移入 5 个独立的 1.5 ml 微量离心管中,然后置于冰上。
  3. 向 27 μl 1X 缓冲液 B + DTT(1:10 酶稀释度)中添加 3 μl Micrococcal Nuclease 原液。
  4. 向步骤 2 中 5 支离心管的每支试管中添加 0 μl、2.5 μl、5 μl、7.5 μl 或 10 μl 稀释的 Micrococcal Nuclease,翻转离心管数次进行混合,然后在 37°C 下孵育 20 分钟,同时频繁混合。
  5. 添加 10 μl 0.5 M EDTA 并将离心管置于冰上以终止消化。
  6. 置于微量离心机中,在 4℃ 下以 16,000 x g 离心 1 分钟,使胞核沉淀,并移除上清液。
  7. 将胞核沉淀物用 200 μl 1X ChIP 缓冲液 + PIC 重悬。在冰上孵育 10 分钟。
  8. 用几个脉冲对裂解物进行声波处理以破坏胞核膜。脉冲间期,将样品置于湿冰上孵育 30 秒。可以通过在光学显微镜下观察声波处理前后的胞核,确定完全裂解胞核所需的最佳条件。通过使用设置为 6 且配有 1/8 英寸探头的 VirTis Virsonic 100 Ultrasonic Homogenizer/Sonicator,Hela 胞核在 3 组 20 秒的脉冲之后完全裂解。或者,可以通过将裂解物置于 Dounce 匀浆器中搅匀 20 次,裂解胞核;但是,裂解可能不完全。
  9. 在 4°C 下用微量离心机以 9,400 x g 的离心力离心分离 10 分钟来使裂解物变澄清。
  10. 从每份超声处理的裂解物中取出 50 μl 转移至新的微量离心管。
  11. 向每份 50 μl 的样品中添加 100 μl 无核酸酶水、6 μl 5 M NaCl 和 2 μl RNAse A。涡旋混合并在 37°C 下孵育 30 分钟。
  12. 向每份 RNAse A 消化的样品中添加 2 μl Proteinase K。涡旋混合并在 65°C 下将样品孵育 2 小时。
  13. 从每份样品取出 20 μl,使其与 100 bp DNA 标准品在 1% 琼脂糖凝胶上进行电泳以确定 DNA 片段大小。
  14. 观察哪个消化条件能够产生所需 150-900 碱基对(1 至 5 个核小体)范围内的 DNA。优化实验步骤中能够获得所需 DNA 片段大小的 Micrococcal Nuclease 的稀释体积等于需添加至一份免疫沉淀制备物(25 mg 离散的组织细胞或 4 X 106 个组织培养细胞)以获得所需 DNA 片段大小的 Micrococcal Nuclease 原液体积的 10 倍。例如,如果在这个实验步骤中,5 μl 稀释的微球菌核酸酶产生 150-900 碱基对的 DNA 片段,则应当在第 III 部分中染色质消化期间添加 0.5 μl 微球菌核酸酶原液至一份 IP 制备物。
  15. 如果结果表明 DNA 的大小未在所需的范围内,则重复优化实验步骤,每次消化中相应调节 Micrococcal Nuclease 的量。或者,可以改变消化时间以提高或降低 DNA 片段化的程度。

附录 C:故障排除指南

问题 可能的原因 建议
1. 消化的染色质浓度过低。 添加至染色质消化的细胞数不足,或者胞核在消化后未完全裂解。

如果染色质制备物的 DNA 浓度接近于 50 μg/ml,则向每次 IP 中添加额外的染色质以确保每次 IP 至少产生 5 μg,然后继续实验。

在交联之前计算备用平板上细胞的数量,以确定准确的细胞数量,和/或在声波处理前后在显微镜下观察胞核,以证实胞核完全裂解。

2. 染色质消化不足且片段过大(大于 900 bp)。

细胞可能已经过度交联。交联超过 10 分钟可能会抑制染色质的消化。

向染色质消化中添加过多细胞或未添加足够的 Micrococcal Nuclease。

在甲醛浓度固定的情况下进行一段时间。将交联时间缩短至 10 分钟或更短。

在交联之前计算备用平板上细胞的数量,以确定准确的细胞数量;有关染色质消化的优化,参见附录 B。

3. 染色质过度消化并且片段过小(只有 150 bp 单核小体的长度)。在 PCR 定量期间,将染色质完全消化成单核小体长度的 DNA 可能削弱信号,尤其对于长度大于 150 bp 的扩增子更是如此。 添加至染色质消化的细胞不足或 Micrococcal Nuclease 过多。 在交联之前计算备用平板上细胞的数量,以确定准确的细胞数量;有关染色质消化的优化,参见附录 B。
4. 样品输入对照组 PCR 反应中无产物或产物很少。

添加至 PCR 反应的 DNA 不足或条件不是最佳。

PCR 扩增区域可能跨越无核小体的区域。

添加至 IP 反应的染色质不足或染色质过度消化。

向 PCR 反应中添加更多 DNA 或增加扩增循环次数。

使用来自交联并消化后的染色质的纯化 DNA,优化实验引物组的 PCR 条件。设计不同的引物组并将扩增子的长度减少到小于 150 碱基对(请参见第八部分中的引物设计建议)。

为获得最佳 ChIP 结果,每次 IP 添加 5-10 μg 染色质。参见上述问题 1 和 3 的建议。

5. 阳性对照组蛋白 H3-IP RPL30 PCR 反应中无产物。

添加至 IP 反应的染色质或抗体不足,或者 IP 孵育时间过短。

蛋白 G 微珠中染色质洗脱不完全。

确保向每次 IP 反应中添加 5-10 μg 染色质和 10 μl 抗体并和抗体一起孵育过夜。在添加蛋白 G 微珠后需额外孵育 2 小时。

在 65℃ 下将染色质从蛋白 G 微珠洗脱为最佳,同时频繁混合以保持微珠悬浮在溶液中。

6. 阴性对照 Rabbit IgG-IP 和阳性对照 Histone H3-IP PCR 反应中产物的数量相等。

添加至 IP 反应的染色质过多或不足。或者,添加至 IP 反应的抗体过多。

添加至 PCR 反应的 DNA 过多或扩增循环次数过多。

向每次 IP 反应中添加不超过 15 μg 的染色质和 10 μl Histone H3 Antibody。每次 IP 将 Normal Rabbit IgG 缩减至1 µl/IP。

向 PCR 反应中添加更少的 DNA 或减少 PCR 循环次数。在 PCR 的线性扩增阶段范围内分析 PCR 产物极为重要。否则,不能准确测量起始 DNA 数量的差异。

7. 实验抗体 IP PCR 反应中无产物。

添加至 PCR 反应的 DNA 不足。

添加至 IP 反应的抗体不足。

抗体不适用于 IP。

向 PCR 反应中添加更多 DNA 或增加扩增循环次数。
